Im using my hakko without a heater cover and wondered if it was bad for it. I let it cool and dip it in alcohol to clean the end.The ceramic part not the metal. This is just till i can find a glass cover that fitts.
Is this bad for my iron?

are you combusting with it? im assuming yes, otherwise you'd probably not have to clean it in alcohol afterwards...
you could try hovering it above by a distance that wont combust your bowl, but it may be hard to find this level...
either by vaporizing with it, or actually smoking with it, i think you are doing NO harm to it & its actually probably better than using some kind of fluid to light up (butane, etc...)
