Pretty sure its the same issue that happens with direct inject joints on oil rigs... the tip of the joint where the nail sits gets discolored and is pretty much impossible to get back to a perfectly clean state.

I would guess boiling the glass would be your best bet, but wait for someone else to chime in too as I don't own one.
