Is this a second perc?

OK - I feel stupid. I bought a HVY beaker style bong today.

Do I fill the top chamber (through the neck) and the bottom chamber (through the joint)? The bottom does percolate when filled, but I'm not sure if it's supposed to be ran dry or what? Is the top supposed to be? Is it just however I wanna do it?

Yes, that's a second perc, it's intended to be filled, but some people don't always fill all the Percs because the more water the vapor passes through and the more diffusion that occurs causes the flavor becomes weaker. I'd try it with both filled and see how you like it, then decide for yourself how much water you like in it. And don't feel stupid things like this confused the hell out of me when I was first getting into boro
